Aptamer-ligand recognition studied by native ion mobility-mass spectrometry

The range of applications for aptamers, small oligonucleotide-based receptors binding to their targets with high specificity and affinity, has been steadily expanding. Our understanding the mechanisms governing aptamer-ligand recognition is however lagging, stymieing progress in rational design new aptamers optimization known ones. Here we demonstrate capabilities limitations native ion mobility-mass spectrometry analysis higher-order structure non-covalent interactions. A set related cocaine-binding displaying a folding properties ligand affinities, was used as case study both positive negative electrospray ionization modes. Using carefully controlled experimental conditions, probed conformational behavior interactions high-affinity quinine surrogate cocaine. ratios bound unbound mass spectra were rank them according apparent quinine-binding qualitatively matching published ranking order. arrival time differences between free aptamer aptamer-quinine complexes consistent ligand-induced change, found inversely correlate affinity binding. This spectrometry-based approach provides fast convenient way molecular basis recognition.
